Ribosomal RNA (rRNA) can account for over 90% of total RNA in plants, animals, and microorganisms, significantly limiting the efficiency and sensitivity of transcriptome detection (e.g., mRNAs) in RNA-seq. Efficient and specific rRNA removal in RNA-seq experiments can reduce sample sequencing time and effectively improve detection sensitivity of target RNAs.

The SP-ribo-PooLs ribosomal RNA removal product series developed by Qihengxing Bio, an expert in the development of ribosomal RNA (rRNA) removal reagents, has been carefully calculated and optimized to design a highly complex biotin-modified DNA probe pool that can efficiently and specifically bind to rRNA to obtain unbiased RNA-seq results.

This issue will focus on introducing a series of products for single-species ribosomal RNA (rRNA) removal.

1. Product Introduction

Single-species ribo-Pools are designed for studying both known and lesser-known species (e.g., human, house mouse, rat, or chinchilla). SP-ribo-Pool for Single Species utilizes a meticulously calculated and sophisticated probe design based on the species' rRNA signature. The probes in the pool provide uniform coverage of the 5S, 5.8S, 18S, and 28S rRNAs in the cytoplasm, as well as the 12S and 16S mitochondrial rRNAs.

Among them, the key indicators of probe design include:

• Meet criteria for mismatch with whole genome

• Required GC% range at optimal hybridization temperature

• Avoid low complexity regions and repetitive sequences

Agilent Bioanalyzer analysis results of rRNA-depleted samples

Total RNA (RIN ≥ 7.5) extracted from HeLa cells or mouse embryonic fibroblasts was used at an input of 1 μg for rRNA depletion using the Human/Rat/Mouse SP-ribo-Pool and Ribo-Zero Gold (Human, Mouse, Rabbit) kits (Illumina). The Human/Rat/Mouse SP-ribo-Pool kit performed better than or comparable to the Ribo-Zero Gold kit in depleting 18S/28S ribosomal RNA. RNA depletion from human samples was comparable to that from mouse samples.


RNA sequencing showed that SP-ribo-Pool was more efficient in removing rRNAs than the Ribo-Zero Gold kit.

For human and mouse samples, the SP-ribo-Pool kit achieved approximately 4% higher rRNA removal efficiency than Ribo-Zero Gold.
